The End of Time is an interesting place. You'll arrive here after having a fourth party member for the first time, and quickly learn that you'll need to stick to parties of three. (How nice of a game to try to justify that for once!) You can restore your HP and save here, or go fight Lavos whenever you like. Best of all, you can speak to Spekkio by going through the door and learn magic.
Robo can't learn magic, but Crono, Lucca, and Marle will all get new spells. In fact, they can't learn any new Techs (after their first two) until they've done this. Later, you can bring Frog here to teach him magic as well. Ayla is unable to learn magic, and is generally useless when fighting Spekkio since he can't be harmed physically. Spekkio gains a new form every 10 levels through level 40 (based on the level of the party leader, usually Crono), and defeating each form for the first time will win you some nice Items. You'll probably be too high level to see his weakest form the first time you arrive, but you're not missing all that much. He has one final form that he only uses when you reach level ✩✩.
When you're ready, take the top time Gate back to 1000 A.D. The bottom Gate leads to 65,000,000 B.C., but there isn't much to do there at this point.
From this point on, every time Gate leads to the End of Time. Entering other Gates, including the ones you've already used, will open both ends of the Gate here. There are nine total, and all but two of them will naturally open as part of the plot. To unlock the last pair, you can use the Gate in Guardia Forest at any time.
