There are only two World of Ruin towns with shops that you haven't already visited, Jidoor and Thamasa. Jidoor's Armor Shop sells two intriguing new Armors. The Circlet sacrifices some defensive ability to give various bonuses, including +4 to Mag.Pwr, and anyone can use it. The Dark Hood offers one more point of Defense than the Circlet, but two fewer points of Mag.Def and no stat bonuses. To add insult to injury, it costs 500 GP more as well!
Thamasa's Armor Shop also sells these helmets, and introduces the Light Robe. Unfortunately, this is just an inferior version of the Tao Robe you can buy in Maranda.
As for Weapons, the Weapon Shop in Jidoor sells all new goods. You can buy more Man Eaters here, which are useful against human targets. The Partisan is the best spear available for purchase, and the Sniper is the best weapon you can buy for Locke. It deals the same bonus damage as the Hawk Eye, making it highly effective against Floating Monsters. The Crystal is inferior to the Falchion for nearly the same cost and can be ignored.
The Thamasa Weapon Shop sells a variety of items, including basic Shuriken and the more powerful (and newly purchasable) Ninja Stars for Shadow. You can also find some second-tier Weapons like the Gold Lance and Trump. This is the only place to purchase more Pearl Rods. You can also buy a unique Weapon for Relm, the DaVinci Brsh. It's lacking in Bat.Pwr but offers +1 each to Speed and Mag.Pwr.

There are two new Relics available in the Relic Shop in Jidoor. The Cherub Down, previously for sale for 10,000 GP in the Jidoor Auction House, can now be purchased at the Relic Shop for a mere 6,300 GP. If you're planning to fight the Dirt Drgn, they are well worth investing in for the whole party. The other new Relic is the Guard Ring, which simply applies a constant Safe effect. This new Relic is also sold in Thamasa.
Finally, the Auction House has updated its available goods. The Golem and ZoneSeek Espers are still available if you haven't purchased them already, along with two new Relics and several auctions you can't win. You can buy a Hero Ring for a whopping 50,000 GP. Further, once you buy one Hero Ring, it will not appear again. The other available Relic is a Zephyr Cape, which you can buy for 10,000 GP. Considering that you can buy them in Nikeah for a mere 7,000 GP, it's best to pass on this particular auction.
