To enter the base, you'll need to use the ID card scanner between the two doors inside. Once inside, you can avoid battle by playing it cool and following orders. Speak to everyone and look for ways to sabotage the base. If you are discovered, the base will become hostile.
First head down to the maintenance area, behind the stairs to the missile launcher control panel. The workers there will ask you to deliver a message to the guards in the missile launcher room. Tell them to go on ahead, and they'll send you back to the maintenance soldiers. They will in turn send you to the circuit room, where you can mess with the panel and turn the lights off. Tell them you were about to call on them to avoid being caught.
When you head back downstairs, the missile control panel will be unattended. Play it cool and help out when the guard sees you. After helping, speak to the guard and head to the control panel. Go to "Target" and set the error ratio to maximum, then upload the data. If you have been discovered, you won't have access to the panel right away. You'll have to escape the base then return to it to set the error ratio (which you must do to succeed in your mission).
Now you can head upstairs. You'll be found out here if you weren't already. You'll take on the Base Leader and two Base Soldiers. It's probably a good idea to take out the leader first. Mess with the three panels around the room, then head to the back room. The self-destruct mechanism is in here. You can set it to 10, 20, 30, or 40 minutes. Setting it to 10 minutes will give you a SeeD Rank (assuming you survive), while setting it to 30 minutes or more will cause the shortcut to the base entrance (on the eastern wall) to be locked.
If you were caught prior to setting the error ratio, you might want to give yourself some extra time. You'll have to reach the base entrance, then return to the missile control panel to set the error ratio, having random Encounters all the while. There, you'll find a dying soldier who gives you his ID Card and password ("Edea") so you can adjust the missiles' target.
Outside, you'll face BGH251F2. It's tough, but vulnerable to Thunder, Earth, and Water magic. Its six outer turrets will slowly be destoyed over the course of the battle. Be careful, because once it has lost four, it will start spamming its nasty Beam Cannon attack. Once the tank is destroyed, you'll have to take out three weak soldiers before the timer runs out.
